Next-generation sequencing technology enables the routine detection of bacterial pathogens for clinical diagnostics and genetic research. Whole-genome sequencing has been of importance in the epidemiologic analysis of bacterial pathogens. However, few whole-genome sequencing-based genotyping pipelines are available for practical applications. Here, we present the whole-genome sequencing-based single nucleotide polymorphism(SNP) genotyping method and apply to the evolutionary analysis of methicillin-resistant Staphylococcus aureus. The SNP genotyping method calls genome variants using next-generation sequencing reads of whole genomes and calculates the pair-wise Jaccard distances of the genome variants. The method may reveal the high-resolution whole-genome SNP profiles and the structural variants of different isolates of methicillin-resistant S. aureus(MRSA) and methicillin-susceptible S. aureus(MSSA) strains. The phylogenetic analysis of whole genomes and particular regions may monitor and track the evolution and the transmission dynamic of bacterial pathogens. The positive mass theorem states that for a nontrivial isolated physical system, the total energy, which includes contributions from both matter and gravitation is positive. This assertion was demonstrated in our previous paper in the important case when the space-time admits a maximal slice. Here this assumption is removed and the general theorem is demonstrated. The numerical simulation of the band structure of three-dimensional dispersive metallic photonic crystals with face-centered cubic lattices leads to large-scale nonlinear eigenvalue problems, which are very challenging due to a high dimensional subspace associated with the eigenvalue zero and the fact that the desired eigenvalues (with smallest real part) cluster and close to the zero eigenvalues. For the solution of the nonlinear eigenvalue problem, a Newton-type iterative method is proposed and the nullspace-free method is applied to exclude the zero eigenvalues from the associated generalized eigenvalue problem. To find the successive eigenvalue/eigenvector pairs, we propose a new non-equivalence deflation method to transform converged eigenvalues to infinity, while all other eigenvalues remain unchanged. The deflated problem is then solved by the same Newton-type method, which is used as a hybrid method that combines with the Jacobi-Davidson and the nonlinear Arnoldi methods to compute the clustering eigenvalues. Numerical results illustrate that the proposed method is robust even for the case of computing many clustering eigenvalues in very large problems.
