HIV-1 is the most common and pathogenic strain of human immunodeficiency virus consisting of many subtypes. To study the difference among HIV-1 subtypes in infection, diagnosis and drug design, it is important to identify HIV-1 subtypes from clinical HIV-1 samples. In this work, we propose an effective numeric representation called Subsequence Natural Vector (SNV) to encode HIV-1 sequences. Using the representation, we introduce an improved linear discriminant analysis method to classify HIV-1 viruses correctly. SNV is based on distribution of nucleotides in HIV-1 viral sequences. It not only computes the number of nucleotides, but also describes the position and variance of nucleotides in viruses. To validate our alignment-free method, 6902 complete genomes and 11,668 pol gene sequences of HIV-1 subtypes were collected from the up-to-date Los Alamos HIV database. SNV outperforms the three popular methods, Kameris, Comet and REGA, with almost 100% Sensitivity and Specificity, also with much less time. Our subtyping algorithm especially works better for circulating recombinant forms (CRFs) consisting of a few sequences. Our approach is also powerful to separate unique recombinant forms (URFs) from other subtypes with 100% Sensitivity and Specificity. Moreover, phylogenetic trees based on SNV representation are constructed using full-length HIV-1 genomes and pol genes respectively, where viruses from the same subtype are clustered together correctly.

We solve the Fu-Yau equation for arbitrary dimension and arbitrary slope $\alpha'$. Actually we obtain at the same time a solution of the open case $\alpha'>0$, an improved solution of the known case $\alpha'<0$, and solutions for a family of Hessian equations which includes the Fu-Yau equation as a special case. The method is based on the introduction of a more stringent ellipticity condition than the usual $\Gamma_k$ admissible cone condition, and which can be shown to be preserved by precise estimates with scale.

We consider subordination chains of simply connected domains with smooth boundaries in the complex plane. Such chains admit Hamiltonian and Lagrangian interpretations through the Löwner–Kufarev evolution equations. The action functional is constructed and its time variation is obtained. It represents the infinitesimal version of the action of the Virasoro–Bott group over the space of analytic univalent functions.

Let$X$be a complex manifold and let$f$:$X$→ℂ^{$p$}be a holomorphic mapping defining a complete intersection. We prove that the iterated Mellin transform of the residue integral associated with$f$has an analytic continuation to a neighborhood of the origin in ℂ^{$p$}.

In this paper, we prove that in any projective manifold, the complements of general hypersurfaces of sufficiently large degree are Kobayashi hyperbolic. We also provide an effective lower bound on the degree. This confirms a conjecture by S. Kobayashi in 1970. Our proof, based on the theory of jet differentials, is obtained by reducing the problem to the construction of a particular example with strong hyperbolicity properties. This approach relies the construction of higher order logarithmic connections allowing us to construct logarithmic Wronskians. These logarithmic Wronskians are the building blocks of the more general logarithmic jet differentials we are able to construct. As a byproduct of our proof, we prove a more general result on the orbifold hyperbolicity for generic geometric orbifolds in the sense of Campana, with only one component and large multiplicities. We also establish a Second Main Theorem type result for holomorphic entire curves intersecting general hypersurfaces, and we prove the Kobayashi hyperbolicity of the cyclic cover of a general hypersurface, again with an explicit lower bound on the degree of all these hypersurfaces.
