This paper introduces a Projected Principal Component Analysis (Projected-PCA), which employees principal component analysis to the projected (smoothed) data matrix onto a given linear space spanned by covariates. When it applies to high-dimensional factor analysis, the projection removes noise components. We show that the unobserved latent factors can be more accurately estimated than the conventional PCA if the projection is genuine, or more precisely, when the factor loading matrices are related to the projected linear space. When the dimensionality is large, the factors can be estimated accurately even when the sample size is finite. We propose a flexible semi-parametric factor model, which decomposes the factor loading matrix into the component that can be explained by subject-specific covariates and the orthogonal residual component. Factor modeling is an essential tool for exploring intrinsic dependence structures among high-dimensional random variables. Much progress has been made for estimating the covariance matrix from a high-dimensional factor model. However, the blessing of dimensionality has not yet been fully embraced in the literature: much of the available data are often ignored in constructing covariance matrix estimates. If our goal is to accurately estimate a covariance matrix of a set of targeted variables, shall we employ additional data, which are beyond the variables of interest, in the estimation? In this article, we provide sufficient conditions for an affirmative answer, and further quantify its gain in terms of Fisher information and convergence rate. <b></b> Estimation of the covariance structure of longitudinal processes is a fundamental prerequisite for the practical deployment of functional mapping designed to study the genetic regulation and network of quantitative variation in dynamic complex traits. We present a nonparametric approach for estimating the covariance structure of a quantitative trait measured repeatedly at a series of time points. Specifically, we adopt Huang et al.'s (2006,<i>Biometrika</i><b>93</b>, 8598) approach of invoking the modified Cholesky decomposition and converting the problem into modeling a sequence of regressions of responses. A regularized covariance estimator is obtained using a normal penalized likelihood with an<i>L</i>₂ penalty. We develop a specification test for the transition density of a discretely sampled continuous-time jump-diffusion process, based on a comparison of a nonparametric estimate of the transition density or distribution function with their corresponding parametric counterparts assumed by the null hypothesis. As a special case, our method applies to pure diffusions. We provide a direct comparison of the two densities for an arbitrary specification of the null parametric model using three different discrepancy measures between the null and alternative transition density and distribution functions. We establish the asymptotic null distributions of proposed test statistics and compute their power functions. We investigate the finite-sample properties through simulations and compare them with those of other tests. This article has supplementary material online.
